I read a fascinating book that suggested an Irishman who was wanted for murder needed to leave NY and he plotted with 3 members of the ship who eventually found her. The Irishman allegedly killed the crew and tossed them overboard. the inspector at Malta suspected this but it was never proven. It makes more sense than sea monsters or aliens.

There is a great documentary that offers a reason. The alcohol was in barrels and venting in the hold. The captain opened the hold to vent it and prevent and explosion.
